は (topic) sets up お会計おかいけい (check) as the topic. 別々べつべつ (separately) takes で (by) to mark how the payment should happen — “separately”. The request itself is おねがいします (please), the polite set phrase for asking someone to do something for you. The honorific お〜 ((polite)) on お会計おかいけい (check) adds courtesy.
